Is there a way to make the background of a billboard transparent, but leave the actual picture?

Yes, use a .png picture as a billboard as opposed to a .jpg.

Add an alpha channel to the .png, and then you can delete whatever you want to be transparent.

Hmm. Is there a way to do that in another program...say, Paint.NET?

I think that this is what you want- http://forums.getpaint.net/index.php?showtopic=13061 -it is a plugin for Paint.NET that turns the white or black in a picture to transparent. If that isn't quite it, try this one that makes the whole picture at different levels of transparency - http://forums.getpaint.net/index.php?showtopic=8318.
